I recently purchased a 2006 bayliner with a 135 Alpha 1 Merc, I've had the boat in the water probably 8 times now. The boat runs great when cruising around and starting up but when the engine is just engaged around 900 RPM the engine does not feel like it is running smooth. It seems like it is not getting enough fuel almost, just running rougher than any other time. I went trolling for the firt time last weekend and it worried me that it was running like this alot of the time. I have put a new fuel filter on already and the gas is fresh so I'm not sure were to go from here. Any suggestions or recomendations would be helpfull.

Change your spark plugs. You will notice a "miss" at idle or slow speeds and not so much at full throttle.
Could even be a sticky valve, bad spark plug wire, carb a bit dirty.......
Start with the simple things and go from there.

While you're changing those plugs take a look at what condition they are in. That'll tell you alot of what's going on in the cylinder.

MSpell,
What does the boat idle at in neutral?
I have the same power in my 1999 2052 Trophy. With the exception of a slave solenoid which I think is going I have not had any problems with it. The boat is not fast, but it sips fuel and trolls down nicely for Crawler Harnesses.
You mention that the boat is a 2006. Not knowing the history of the boat did it go back to the dealer for post break-in service? Aside from fresh oil and filter, one of the things that is inspected and adjusted is the Idle Speed.
If may need a some minor adjustment....

Thanks for the suggestions, I'll start with the plugs this week and see what that leads me to.
Not sure what it idles at in neutral but will give it a look after I get a chance to later this week.
